I use the cover that came with my WSM and living in Tucson, it rains very little anyway. But when it does rain, I end up with water in the bottom of the bowl. The cover appears to be rubberized, all the vents are closed, but still water. Could enough condensation occur to have an inch of water in the bottom?

I didn't think you had enough humidity in Tucson to get that kind of condensation. Sprinkle it with a water hose on a dry day for a few minutes. There must be a leak.

The cover, though rubberized, is not completely waterproof-- more like water-resistant. The construction of the WSM is such that water running down the dome will indeed seep inside and collect in the charcoal bowl.
