Pit and Probe Issues

I have a v4.2 hardware with a Rotodamper and the thermocouple board. I'm getting some strange behaviour.

I can only use one probe. The other jack on the rotodamper seems to be dead but it may be related to the fact that if I pull a probe into the middle jack on the HM it resets the software. Like a very quick reboot.

Also, the pit probe reads plus 330 on the damper but 250 ish on the HM.

I have it working ATM with the pit probe in the HM with the switch toggle for its use and the one working probe jack on the damper.

Any suggestions?

If your HM is resetting when you plug probes into it that seems to indicate a build problem with your HM. I would get your HM working 100% on its own before you move on to the Aux thermocouple board.
On the temp diff from the Aux board, did you build in the REF offset circuit, if so, where is the control pot set? Did you include the 3.3v regulator on the Aux board? Beyond that, the jumper wires on your HM board would be a suspect area. Also, extra flux on the probe end of the HM board or the Aux board could be an issue.
