$999 and $1,199 will be the price, there's no discount for pre-order. They are just comparing it to the MSRP to make it appear as if there's a discount.
They also don't sell their grills at retail price. Well I guess some of them they do if you purchase directly from Weber. But majority of them are sold at wholesale pricing to their dealers who then sell them at retail price. And like mentioned above, R&D is not cheap.
The Genesis II SE-410 was discontinued for 2019. Since that was a whole year ago that is why you're seeing them on clearance now. MAP was probably not reduced until recently. You won't see any of the current gassers advertised at a discount.
I believe this was a Lowe's exclusive color that wasn't selling well and that's why it is now available to everyone. Probably trying to move them since the colors are going away for 2020.

If you can wait a little bit, there will be versions of Genesis II next year that will have cabinets. You'll lose a few of the features that the LX models have, but depending on what you want you can still get some of those features if you choose. If you let me know what you like about the LX...
