If you could post a couple pictures, that might help diagnose. I would have to say that the grade of stainless used by Weber on most shelves (probably 430) is not immune to rust. If you are the original owner, you might see where you stand on Weber's warranty, but if that is a Genesis II, it is several years old at least, so there might not be coverage.
I would try some white vinegar, and if that doesn't do it, use Bar Keeper's Friend avoiding steel wool for sure (which leaves behind regular steel particles that will for sure rust) and overly aggressive pads like Scotch Brite. Buff in the direction of the grain so you don't create a bunch of visible scratches.
