I would not be so concerned with protecting the thermometer's stem as it's temperature rating is well in excess of that found in the location discussed. Furthermore, that location can hardly be considered harsh. If anything, one should be more concerned with involuntarily creating a catch-all for drippings (solid and liquid) from the above grill(s).

If one is looking to obtain the average temperature at the grill, one must also realize that at no one single point can that average be found on a consistent basis. I for one would rather measure the air's temperature before it is affected by the migration of heat to the meat load, no matter what the meat load's mass or temperature is.
