I saw very similar behavior and realized that I had placed the mosfet on the board wrong. You may want to double check the picture in the instructions for that step is taken directly above it so its hard to tell which way goes up

If you use a the raspberry pi setup you do not use a linksys router. Its a case of v3 uses a linksys router v4 uses the rpi instead of the linksys router. With the raspberry pi setup the rpi handles programming the atmega chip for you so no need for a programmer
The avr reflash only happens automatically the very first time you boot the rpi. You don't really want it to run everytime you boot the rpi otherwise any settings stored in the avr would be lost everytime you booted.

The web interface changes the backlight correctly. The contrast pot appears to have no effect. When measuring voltage between 1 and 3 I get 3.5 or so however the contrast pot does seem to effect the voltage there.
