Thermometer installation question

I just installed a thermometer in my new Weber. I used one with a 6" stem and it seems the stem sticks down to far and may limit what size meat I can smoke on the top grate. Has anyone had this problem and is it worth getting the 2.5" stem. Also, when cooking just one item, would you recommend using the top or bottom grate.
